I have never heard a beep when ClamWin is finished scanning since I started using it in 2006. I think this must be due to your system. There might be a way to disable this in the sound options in your system configuration.

Beeps are normally a sign of a computer hardware issue. If it is 1 beep while you are running the system, it is most likely a Harddrive issue. Possibly it is really old and needs an upgrade or some kind of malfunction with your ram. Make sure your ram is in model order as this will also cause issues with your system (typically BSODs). You will need to check with your motherboard manual on how to install ram properly. Does the beeps occur during BIOS load up, at all? If so, here are some beep codes that will tell you what is wrong with your system. Information is available here: https://www.computerhope.com/beep.htm These are only beeps codes for when your computer is loading through the BIOS only, so do not get these confused with beeps that occur while Windows is running as the codes may be different then. Hope this helps your problem.
