ClamWin works well with most software programs. It is not a real-time scanner, so there is no problem with operation of programs. Once in a while it will have a "false positive" detection, in which it thinks a file is infected with a virus but it is not. If you have ClamWin's infected file option set to Quarantine (do not ever set it to remove), it can quarantine these files in error, but if you use a Vista or Windows 98 computer, ClamWin will not quarantine important Windows or Microsoft files, so you are protected against that. There is no such protection for XP or older computers, however.
So if you have an older comptuer, keep the infected files option set to the Report Only default. Verify any file detected with a virus with the Jotti at https://virusscan.jotti.org/en on the web or Virus Total at https://www.virustotal.com/ on the web and remove them manually from your computer only if a couple of these AVs see an infection: AntiVir, Avast, Bitdefender, Kaspersky, or Sophos. Upload false positive files to Clam AV at https://www.clamav.net/lang/en/sendvirus/ on the web--on the upload form, be sure to select "False Positive" and tell the name of the false virus in the Comments section. Clam AV will adjust the signature in two or three days.
