Does a user actually have to be LOGGED IN for the scheduled scans and updates to work?? I thought it could run in the background at night when the user is logged off . . .

Why? Is there a way to negate that? I'm sure I can use task scheduler with some command line switches? Also freshclam (at least in linux) - where would I find a list of the command line switches?

just type clamscan.exe --help and you'll get a list of parameters. For more information you might want to check out the manuals on www.clamav.net.
