Clam improved the PUA detection a couple of versions ago. The option is still available in the command line for Advanced preferences, and you can even exclude categories of PUA from detection.
--detect-pua is the command line option to include detection for all PUA categories.
--exclude-pua=pua.script.packed is the command line option to include all PUAs except for the PUA.Script.Packed category. You can substitute any PUA category for the pua.script.packed category I have here (note all letters are small in the command).
