There seems to be no way to minimize the window while a scan is running. This effectively puts my computer out of commission for the hours of the scan. Is there any way around this?

Well, I understand the dependency of ClamWin on Python prevents minimizing the scan window. What I do is click on something else, and that effectively minimizes a ClamWin scan. Also, if you schedule your scans, this isn't a problem.
You can speed up those scans if you configure ClamWin's filters to scan only those file with "dangerous" extensions that are most likely to be used by malware. Do a search on the web for "dangerous file extensions." Be sure to include the office type extensions (.doc, .xls, .ppt) and also .pdf, and .rtf and add the most common archive extensions if you want to scan archived files (.zip, .7z, .rar, and .gz).
