In effect, you have more control if you just do a scan with Report Only. Once ClamWin locates the malware and identifies it, you can research it, and then decide what to do about it yourself. You can go into Windows Explorer to delete it or move it to the quarantine folder yourself, but as you said, it would be nice to be able to do this through ClamWin. Once it is in quarantine, however, it will still be subject to scans, so that needs to be changed also.
I started using this procedure when Clam/ClamWin decided Winlogon was malware, quarantined it, and thereby fried my system. I didn't realize what happened, couldn't access Windows XP, and manually reinstalled my system.
