I have 0.98.1 installed and it appears to be generating phantom windows on the taskbar. I cannot close them, and when I right click and select the window I get "This Program hosts a COM object and is started automatically? I have about 9 windows at present.

This is the first we've heard of any problems with multiple Windows. I don't have any problems on my Win 7 x32 machine, but my applications/setup are different than yours, of course.
Try uninstalling the current version .98.1 of ClamWin and then reinstall it. If that doesn't work, go back to the previous version and see if
the problem still exists there. If it still exists with the older version, the problem is probably the configuration on your machine. If it doesn't, then the problem is probably due to the new version when it is used specifically on your machine.
