How do I scan from the command line and get clamscan.exe to use the settings I've created in ClamWin.conf ?
I've tried > clamscan.exe --config-file="C:\mydir\ClamWin.conf" --recursive C:\ with no results.

Also where are the settings saved that are entered on the program's preferences window ? Editing ClamWin.conf has no effect on the preferences.

ClamScan is a product of the ClamAV project, and does not use the clamwin config file.

If you want to use the config with a command line, use this in stead :
Code:
"C:\Program Files\ClamWin\Bin\ClamWin.exe" --mode=scanner --path=C:/

This starts the GUI though, and after the scan completes, you will have to push the Close button. I'm not a 100 percent sure about this, but i don't think there is an other way.

The configuration file in \Program Files\ClamWin\Bin is holds the default configuration. When a user logs on the first time after clamwin is installed, this file is copied to \Documents and Settings\username\Application Data\.clamwin\.
This way, each user has its own settings.
