Hello,
I just downloaded version .99.1 for an old, old Windows 98 machine (Pentium II).
I updated my database and set my preferences. I started a selected file scan, which
took about an hour to confirm the load of the database. It quickly found some
infections and quarantined the viruses. However, after the last selected file was
examined, the scanning process apparently continued for a few hours before
a completion message was displayed. Should the scan end sooner? Why does
the scanner continue after the last necessary action?

It sounds like your scan(s) took too long--don't know why, but the Clam AV Linux engine ported over to ClamWin by the ClamWin developers has been changed quite a bit since ClamWin was originally developed, and the ClamWin team try keep it as original as possible. There have been lots of improvements/changes, and that is probably why you have the problem(s). It is getting hard to support Win 98. There aren't many viruses targeting Win 98 now-some viruses that you get may not work on it too well.
When ClamWin is beta tested, I believe it is tested on Win 98 in a virutual machine on only one computer.
